MicroRNA (miRNA) is a small non-coding molecule that is involved in gene regulation and RNA silencing by complementary on their targets. Experimental methods for target prediction can be time-consuming and expensive. Thus, the application of the computational approach is implicated to enlighten these complications with experimental studies. However, there is still a need for an optimized approach in miRNA biology. Therefore, machine learning (ML) would initiate a new era of research in miRNA biology towards potential diseases biomarker. In this article, we described the application of ML approaches in miRNA discovery and target prediction with functions and future prospective. The implementation of a new era of computational methodologies in this direction would initiate further advanced levels of discoveries in miRNA. © 2019 Bentham Science Publishers.

Applications of machine learning in miRNA discovery and target prediction

BACKGROUND: Familial atrial septal defect (ASD) has previously been attributed primarily to mutations in cardiac transcription factors. Here, we report a large, multi-generational family (78 members) with ASD combined with a late-onset dilated cardiomyopathy and further characterize the consequences of mutant α-actin. METHODS: We combined a genome-wide linkage analysis with cell biology, microscopy, and molecular biology tools to characterize a novel ACTC1 (cardiac α-actin) mutation identified in association with ASD and late-onset dilated cardiomyopathy in a large, multi-generational family. RESULTS: Using a genome-wide linkage analysis, the ASD disease locus was mapped to chromosome 15q14 harboring the ACTC1 gene. In 15 affected family members, a heterozygous, nonsynonymous, and fully penetrant mutation (p. Gly247Asp) was identified in exon 5 of ACTC1 that was absent in all healthy family members (n=63). In silico tools predicted deleterious consequences of this variant that was found absent in control databases. Ultrastructural analysis of myocardial tissue of one of the mutation carriers showed sarcomeric disarray, myofibrillar degeneration, and increased apoptosis, while cardiac proteomics revealed a significant increase in extracellular matrix proteins. Consistently, structural defects and increased apoptosis were also observed in neonatal rat ventricular cardiomyocytes overexpressing the mutant, but not native human ACTC1. Molecular dynamics studies and additional mechanistic analyses in cardiomyocytes confirmed actin polymerization/turnover defects, thereby affecting contractility. CONCLUSIONS: A combined phenotype of ASD and late-onset heart failure was caused by a heterozygous, nonsynonymous ACTC1 mutation. Mechanistically, we found a shared molecular mechanism of defective actin signaling and polymerization in both cardiac development and contractile function. Detection of ACTC1 mutations in patients with ASD may thus have further clinical implications with regard to monitoring for (late-onset) dilated cardiomyopathy. © 2019 American Heart Association, Inc.

Cardiac α-actin (ACTC1) gene mutation causes atrial-septal defects associated with late-onset dilated cardiomyopathy

Dysregulation of miRNA–mRNA regulatory networks is very common phenomenon in any diseases including cancer. Altered expression of biomarkers leads to these gynecologic cancers. Therefore, understanding the underlying biological mechanisms may help in developing a robust diagnostic as well as a prognostic tool. It has been demonstrated in various studies that the pathways associated with gynecologic cancer have dysregulated miRNA as well as mRNA expression. Identification of miRNA–mRNA regulatory modules may help in understanding the mechanism of altered gynecologic cancer pathways. In this regard, an existing robust mutual information-based Maximum-Relevance Maximum-Significance algorithm has been used for identification of miRNA–mRNA regulatory modules in gynecologic cancer. A set of miRNA–mRNA modules are identified first than their association with gynecologic cancer are studied exhaustively. The effectiveness of the proposed approach is compared with the existing methods. The proposed approach is found to generate more robust integrated networks of miRNA–mRNA in gynecologic cancer. © Springer Science+Business Media, LLC, part of Springer Nature 2019.

Integration of miRNA and mRNA expression data for understanding etiology of gynecologic cancers

Here, we have reported that keratinocytes respond to the microflow-induced shear stress both at the collective and individual cell level. Using a microfluidic setup, we categorically showed that low shear stress of magnitude 0.06 dyne/cm2 could induce morphological variation and cytoskeletal reorganization in keratinocyte, whereas higher shear stress (6 dyne/cm2) resulted in cellular disruption. Using a series of blocker molecules specific to different mechanotransducers, we demonstrated the pivotal role of actin network in keratinocyte mechanoresponsiveness in conjugation with myosin and lipid rafts. Flow-induced shear stress also induced significant elevation in E-cadherin and Zonula occludens-1 (ZO-1) expression levels. We further showed that under the influence of shear stress, the extent of colocalization of E-cadherin and ZO-1 was more at the cell–cell junction that indicates an improvement in the epithelial phenotype. An increase in the expression of nuclear lamin was also observed in the sheared cells that suggest the transmission of mechanical signals to the nucleus. It is envisioned that this study may find its application in basic and applied organogenesis of the epidermis. © 2019 Wiley Periodicals, Inc.

Keratinocytes are mechanoresponsive to the microflow-induced shear stress

Nowadays locoregional therapy for cancer treatment can be associated with nanocomposite drug delivery systems. Coated nanoparticles have versatile applications for delivering chemotherapeutic drugs to the targeted part of the body. In this study, a ceramic carrier like nanosized hydroxyapatite (HAp) was synthesized by the in situ precipitation method followed by coating with anticancer drug like doxorubicin (DOX) and polyvinyl alcohol (PVA) polymer. The physicochemical characterization of the prepared polymer-coated drug ceramic nanocomposite (DOX-HAp-PVA) was carried out using Fourier transform infrared spectroscopy, X-ray diffraction, transmission electron spectroscopy, and particle size distribution. Furthermore, the biocompatibility and the anticancer activity of the nanocomposite were explored by MTT assay study. Successfully synthesized DOX-HAp-PVA nanocomposite exhibited a remarkable cytotoxicity toward osteosarcoma cells (MG 63), which may be potentially used as an anticancer agent against osteosarcoma. © 2018 Académie des sciences

Development and physicochemical characterization of doxorubicin-encapsulated hydroxyapatite–polyvinyl alcohol nanocomposite for repair of osteosarcoma-affected bone tissues

Brain damage is associated with spatial imbalance of cholinergic system, which makes severe impact in recovery of damaged neurons of brain. Therefore, maintenance of cholinergic system is extremely important. Here, we fabricated an injectable hydrogel with acetylcholine-functionalized graphene oxide and poly(acrylic acid). Results revealed that this hydrogel is non-cytotoxic, promotes neurite outgrowth, stabilizes microtubule networks, and enhances the expression of some key neural markers in rat cortical primary neurons. Further, this hydrogel exhibits significant potential in neuro-regeneration and also promotes fast recovery of the sham injured mice brain. Moreover, we found significant enhancement of reactive astrocytes in the hippocampal dentate gyrus region of the sham injured brain, indicating its excellent potential in neural repair of the damaged brain. Finally, above results clearly indicate that this neuro-regenerative hydrogel is highly capable of maintaining the cholinergic balance through local release of acetylcholine in the injured brain, which is crucial for brain repair. © 2018 American Chemical Society.

Neuro-Regenerative Choline-Functionalized Injectable Graphene Oxide Hydrogel Repairs Focal Brain Injury

Development of potential therapeutics for Alzheimer's disease (AD) requires a multifaceted strategy considering the high levels of complexity of the human brain and its mode of function. Here, we adopted an advanced strategy targeting two key pathological hallmarks of AD: senile plaques and neurofibrillary tangles. We derived a lead short tetrapeptide, Ser-Leu-Lys-Pro (SLKP), from a dodeca-neuropeptide of amphibian (frog) brain. Results suggested that the SLKP peptide had a superior effect compared to the dodecapeptide in neuroprotection. This result encouraged us to adopt peptidomimetic approach to synthesize an SLKP peptoid. Remarkably, we found that the SLKP peptoid is more potent than its peptide analogue, which significantly inhibits Aβ fibrillization, moderately binds with tubulin, and promotes tubulin polymerization as well as stabilization of microtubule networks. Further, we found that SLKP peptoid is stable in serum, shows significant neuroprotection against Aβ mediated toxicity, promotes significant neurite outgrowth, maintains healthy morphology of rat primary cortical neurons and crosses the blood-brain barrier (BBB). To the best of our knowledge, our SLKP peptoid is the first and shortest peptoid to show significant neuroprotection and neuroregeneration against Aβ toxicity, as well as to cross the BBB offering a potential lead for AD therapeutics. © 2018 American Chemical Society.
